Do filenames and directory structure matter?

Yes, it does matter. Put your keyword in your filename which will give little push in ranking. The filename should also be no longer then 15-20 characters. If you have vast amount of data and need to organize it in different directories please add atleast one keyword within the name. Try to be close to home page with specific file and directory name. Though many search engines does not take this as part of their algorithm criteria.
